I've read the first dozen chapters or so, and skipped ahead and read chapters 50, 53, and 62. Would you like an honest critique? By honest, I mean brutally honest. You've clearly worked fairly hard at this, and I have some experience with professional writing/editing.
Please do not take this as an insult, but if you don't want a critique, then I'm not going to bother finishing it. The Kingdom of Hearts series never really blew me away the way it did so many other people, and I have better things to do.
If faith is based in reality, then anything that is found can only validate beliefs; if faith is not based in reality, then you find truth.
